You could get a ilap from rain design - then it doesn't matter where the fan intake is - and the laptop sits more comfortably on your lap.

As all your testing for is stability, running other programs should be ok. But remember that if it fails the stability test, other programs may be failing too - so don't run programs whose results you want to rely on.
