Changing system partition

I have 2 hard disks and I now have Windows installed on the secondary drive. There appears to be a problem with the primary drive in that CheckDisk will not complete, and I encounter disk error messages when writing to it. I've tried formatting the drive but format does not complete. I'm trying to delete the partitions and set up new ones to see if this helps, but the primary drive contains my System partition.

1) If I mark my Boot patition on the secondary drive as Active using Disk Management in Windows, making it the System partition, will the computer still boot up?

2) Is the System partition where the BIOS is stored (as Windows Help and Support suggests?), and if so, what will happen if I find there's a hardware fault and need to replace the primary drive with a new one - will I lose the BIOS?

I'd try to find the manufacturer's of the primary HD's website for a HD checker, so that if the primary is funky, it can be replaced via warranty or outright thrown away and buy a new one.
